Von Stauffenberg played an important role in the military resistance against the Nazi regime; his plan to assassinate Hitler, although unsuccessful, has come to symbolize German resistance to the Nazis.
So, they don't want 'a Scientologist' playing their hero!
The German authorities have had a long history of 'war' with the Church of Scientology, which they accuse of masquerading as a church in order to make money.
The German government recently tried to prevent the Church of Scientology from opening a new headquarters in Berlin, but they were unsuccessful! The facility opened in January, and Cruise and his wife, Katie Holmes, dropped by earlier this month during a visit that also took in the Von Stauffenberg memorial.

The German government is suspicious of the "Church of Scientology" for the same reasons it is suspicious of neo-Nazi groups: it is an organisation that works to abolish Germany's democratic, human-rights-based system of government.
They have been put under surveillance for that reason. I guess the Germans have learned not to trust totalitarian cults anymore.....
